How to test flat files? What if there is a masked value or NULL value how do you delete it?

Search Substring for NULL or Space and delete the same. Coming to flat file testing you need to test using substring wise.
Test the data using comparision operator. Read data in an array and compare with the actual one by using concatenation or split function based on convienence.

This can be better done using QTP.
Record these steps... and manipulate the VBScript to ur requirements: :D
Open the FLAT files in Notepad.
Use Notepad menu option "Edit - Find/Replace".
Search for masked text.
Give replace string as Null.
U may use Replace All or Replace for each occurance... :)
